hate to tell you, but flushing a motor doesn't fix damages done or to be done, its like buying a lottery ticket, some times you win, MOST times you loose!
do a search on any ATV forum about ATV soon smoking after sinking and flushing motor????
Fingers crossed for you, but heads up!
I;'d do a compression test NOW get a base line and check down the road!

as for possible issue?
maybe the new brain on this thing got wet and needs a re flash from dealer, water does silly things to things!
Just an idea??

the deal with sinking a motor is this, dirt and crap come into motor with water
its IMPOSSIBLE to get ALL that all out flushing the motor
your motor may run and idle fine and NOT smoke right NOW
but down the road the crap left inside can eat away things and as time goes by, you will end up with a bigger repair on your hands
LIKE I said, its like a lottery ticket, some times you get LUCKY and never have issue
s some times you DON"T

as I suggested, DO a compression test NOW< to get a number
check in 20-25 hrs and see if its dropping, if NOT, check again in another 25-30 hrs

if it is then dropping?
, your going to be in for motor work, from what was left inside the motor from sinking it
its simple to do a compression test, if you don';t have a tool to do so, MOST chain auto parts store will loan you one for FREE< just give a deposit, and then get deposit back when you return it!

its a GOOD idea if you ask me, then you know where your headed or NOT

damage to a motor can happen SLOW or FAST< all comes down to HOW Much crap got in and how much got OUT

NOT trying to scare you, just offering you some advice and info, and a way to keep track of things to see whats going on!

SHade I agree with you, "THINGS LIKE THIS HAPPEN"
well, only when you put them in harms ways
have owned and rode a LOT of ATV's and off road toys and have YET to sink one, that got water in its motor! in 35 yrs or so

BUT I did once jump a MX bike into a lake on a dare, sort of expected to SINK that one, and I did, it sank like a rock
I had about 50 bucks into it, and didn;t care , and I did tear it all all down and rebuild it, and sold it a yr later for a couple hundred bucks>? LOL

Sorry to teh OP< But I personally think, all THINGS LIKE THIS can be prevented without much effort, BUT??
as they say, LIVE and LEARN, and we all have done something dumb or a LOT of dumb things, over the yrs if we looked back I am sure
I know I sure have, so I ain';t throwing stones here LOL
