are there any other ways to modify your air box on a 2000 400ex other than removing the top cover?

Some drill holes in theres and I have seen a few were the air box was removed completely.

Holes would be fine.Drill like six 1 inch holes.

gET A 1" hole saw bit and drill the back end of the box and the sides, but if you are going to be in wet or extreamly dusty conditions i would say just run with no top.
