Welcome to the forums. I would checkk the valves again. if you remove the covers and the sight plugs off of the left side cover. take a 17mm socket and rotate counter clockwise and allign the "T" with the notch. Now grab the exhaust rockers if they have some play in them you can adjust them if they are tight rotate the engine 180 degrees and check the rockers. there should be a little motion in them. That will be TDC

ok update: brought the flywheel so the "t" matched up with the mark on the threads.... noticed a little more slack on the exhaust rocker clearance so i adjusted them to factory spec again. still ticking. my timing is perfectly set. i checked that yesterday. i did the trick with holding the screwdriver to the engine in different spots.... noticed the ticking most around the right side at the cylinder head

the ticking from the chain is when it has just enough slack in it to tap against the chain guides. if you replace the chain make sure you replace the guides. one side is 35 bucks the other is 55 bucks. fyi keep in mind that the decomp lever if not adjusted properly will chatter. when you said you removed it did you just unhook the cable? if so there is your problem.

I suggest you pull the valve rocker assembly off. line up TDC check the two "-" marks on the back of the cam they should allign with the top edge of the head. if it's off , try loosening the chain adjuster and moving the cam ONLY until it's lined up properly then tighten the chain adjuster back down reassemble everything and giv it a try
The 250X is kind of a noisey engine any ways you're not going to get it completely quiet

i did that yesterday. the timing was perfect. all the lines matched up and everything... haha this is quite frustrating. if you heard the engine you would probably say so yourself... its pretty loud, to the point where its not natural. however its not a knock. when i did the screwdriver trick to find where the noise was coming from it was most noticeable around the decomp. lever, where the front right rocker touches the exhaust valve. oil is leaking a drop at a time every so often so i might do an entire engine gasket kit replacement and while doing so looking around for loose parts on the inside. i can definitely say its coming from the right side of the engine (if your sitting on th quad). The noise seems too constant for it to be a bearing, and gets louder when the engine gets revved

hook the decomp back up and adjust it to spec it's adjusted at TDC too by the way. Also have you inspected the rockers for excessive wear?

Wrong clearance you would never be able to adjust them properly and you also would run the risk of valve damage. I would strongly suggest replacing them, of they are cupped in any way they are bad.

If your gonna split the engine case, make sure you have access to a service manual!!!!!!!! I split my engine like 5 times due to well did I check this or that when I had her opened up. When you have a manual, it makes job go smoother!!!!! Also pay attenton to washers, spacers, and transmission gear positioning - the manual does'nt show clearly show trans gears - left/right side goes back on. I do have a spare trans properly put together on the side - I only needed on gear from the spare. Yes the fly wheel needs to come off. You can buy the puller, or take engine to a dealer and see if they can remove. I may have inside engine pics still, I'll have to check. I split my engine due to oil leaks, and good thing I did, cuase I had one bad trans gear, and alot of debris in engine sump screen. Now I can ride in confidence knowing engine partsw are good.
