So I picked up TRX 250, I bought as a basket case.....the motor needs rebuilt, but I was thinking could I do an engine swap? What engine could I swap without being a royal pain? This has a drive shaft, what years would fit, what size could I go up to?

as long as all the engines are 250's ?, every year they made that model will bolt in. if your talking about any other engine other than a 250 ?, it wont be as simple.
