Does the parking brake adjustment at the rear caliper have anything to do with how the rear brakes work when using foot pedal to stop? I got this 2002 300ex from a guy real cheap. It was a frame and a big box of parts. It was dissasembled for about 5 years. Bike all back together and runs real good. Just a few minor bugs to be worked out. Also small amount of bottom end noise. Sounds like you can almost hear mechanics working. (only when idleing) / Did oil change,new oil filter,and little bit of marvel mystery oil. Any common problems with lower end?

No, all the parking brake adjustment is for is to adjust for the parking brake to work. You could take the parking brake cable off if you wanted to and the brakes will work fine.
