I have a 2008 rubicon 500. Me and my wife went riding yesterday the bike was running great until we went into a little bit of water. Not any deep water not even over a few inches. Now when you are D1,D2, or ESP if you press on the gas it goes but it bogging down. I checked the card and the main jet was clean. When i do the self dignostics test i i get 5 blinks. Could it be my angle sensor?

It's possible, Code 5 is the angle sensor system (motor lock). I would check the connectors to the angle sensor and shift motor and make sure they're clean and dry and I would put dielectric grease on the connections. I would try that before buying an angle sensor.

I did take the connector off the angle sensor and took a aircompressor and blow it out. But I have not takin the angle sensor off the motor yet. Would a angle sensor cause this problem? It cranks and run's fine but when you go to take off and you give it alot of gas it just bogg's down.

It's possible, but to be honest, I don't know a whole lot about the Hondamatic transmissions. This is how to check the angle sensor system, according to the service manual.
