I was having a problem with the old carb and there were quite a few things wrong with it so i went out to honda and bough a brand new one from them put it in the bike and fired right up. The problem i seem to be having now is that at WOT the bike seems to bog down a bit. I pulled the plug after about a 20 mile ride and it was very dark almost all black the bike has a 1 1/2 Snorkel. Do i need to be running a smaller main jet or is this a Air/Fuel Screw Setting

Make sure air filter is clean and adjust your Air/Fuel mixture..Should straighten it out..

Do i Turn in about a 1/4 to 1/2 Turn? I have to pull carb off to do this

1/4 turn at a time would be best, you shouldn't need to take the carb off to adjust the mixture, mixture adjustment is usually an external procedure.
Look on YouTube, you'll find a step by step tutorial.

Check & adjust the choke cable too while you're at it... throttle cable as well. Always readjust the cables after installing a carb... the service manual shows ya how.
